If I enable "New messenger" for test workspace (which I created from my prod workspace), will "New messenger" be enabled for prod one too?

No. it will not affect the prod workspace.

 

The configuration are separate and unique to each workspace, so changes made to one workspace will not affect the other.

 

Worth to note that your test workspace will inherit the messaging abilities of your production workspace in Intercom (the products, Teammates and their permissions also that you have installed)
