While adding a messenger or help center in android home screen[contains added fragment to activity] the messenger and helpcenter is showing as transparent as background.

What is occurring above is known as a "borderless conversation". Here's a great Article that explains exactly when this feature occurs.
At this time, there is no way to disable this feature. That being said, I will say that other users have requested this ability so I’d love to add your voice to that over @Product Wishlist 🙌
